Thanks guys - looks like way back when they installed the new jackshaft bearing at the secondary it was in a different spot. Looking kinda thru/behind the brake rotor I could see that bearing wasnt seated fully at the end of the shaft. I took the entire thing all apart again and moved that secondary side bearing slightly further out which then gave me that little bit extra to seat the bearing on the chaincase side. Looks much better now:

I used a small square and both gears lined up really well and didn’t need a shim. There pretty much is similar gear stick out on the top as the bottom now.
